Hiring an HRMS software development company makes sense when a SaaS HR tool no longer fits: shift-heavy or field workforces, several legal entities, unusual approval chains or deep integration needs. A custom HRMS must get Indian payroll and statutory compliance right, handle attendance from many sources, integrate cleanly with finance and identity systems, and lock down sensitive employee data.

When a custom HRMS beats a SaaS subscription
SaaS HR platforms are mature and quick to roll out, and for many companies they are the right choice. Custom development starts to win in specific situations:
- Complex workforces: rotating shifts, contract workers supplied through labor contractors, field staff across many sites, or piece-rate pay.
- Multiple entities and states with different policies, payroll cycles and statutory registrations.
- Deep operational integration: attendance that drives production planning, or incentives calculated from sales and service data.
- Data control: requirements to host employee data in your own cloud account.
- You are building HR tech: if HRMS is your product, you need your own platform and roadmap.
A middle path also exists: keep a SaaS payroll engine and build custom modules for attendance, onboarding or performance around it.
Payroll and statutory compliance in India
Payroll is where custom HRMS projects succeed or fail. The system must handle, at minimum:
- Provident Fund contributions and ECR filing with EPFO.
- ESI for eligible employees, with contribution periods tracked correctly.
- Professional tax, which varies by state and has its own slabs and deduction months.
- Labor Welfare Fund contributions in states that levy it.
- TDS on salary under both the old and new tax regimes, with employee declarations, proof submission, annual TDS certificates (long known as Form 16) and quarterly salary TDS returns, using the forms prescribed under the Income-tax Act, 2025, which replaced the 1961 Act from April 2026.
- Gratuity, bonus and leave encashment calculations and provisions.
The four labor codes, in force since November 2025, consolidate many older laws and change definitions such as "wages", which affects how PF, gratuity and other benefits are computed. Rules are also notified separately by states. A payroll engine has to absorb these changes without code releases for every update.
Configurable rules, not hard-coded logic
Store rates, ceilings, slabs and eligibility conditions as data that HR or payroll administrators can update, with approvals and an audit trail.
Effective-dated rule tables
Every rule needs a start and end date. When a rate changes mid-year, the system must calculate arrears correctly and still reproduce last year's payslips exactly if an auditor asks.
Attendance, leave and shift management
Attendance data feeds payroll, so its accuracy is critical. A custom HRMS typically needs to combine several sources:
- Biometric or face-based devices at factories and offices, integrated through the device vendor's SDK or export files.
- Mobile check-in with geo-fencing for field and sales staff, with offline support for poor connectivity.
- Roster and shift planning, including night shifts, split shifts and weekly offs that vary by employee.
- Overtime, compensatory off and holiday calendars that differ by state and location.
Leave policies tend to be more complex than expected: accrual rules, carry-forward limits, sandwich rules around weekends and different policies for probationers. Model them as configuration so policy changes do not need developers.
Integrations that remove manual work
- Accounting and ERP for salary journals and cost-center allocation.
- Bank payout files or banking APIs for salary disbursement.
- Single sign-on via SAML or OpenID Connect with Microsoft Entra ID or Google Workspace, so joiners and leavers are managed in one place.
- Recruitment systems to turn accepted offers into employee records automatically.
- Background verification providers and document collection during onboarding.
- Slack or Microsoft Teams for approvals and notifications.

Access control and employee data protection
An HRMS holds some of the most sensitive data a company has: salaries, bank accounts, PAN, Aadhaar, health information and performance reviews.
- Role and attribute-based access: managers see their own teams, HR business partners see their units, payroll sees compensation, and nobody sees more than they need.
- Field-level masking for identifiers such as PAN, bank account numbers and Aadhaar, which should only be stored if there is a genuine legal need.
- Audit logs for every view and change of sensitive fields.
- DPDP Act obligations: clear notices, purpose limitation, retention schedules and processes for correction and deletion requests.
- Encryption in transit and at rest, with keys managed outside the application.
Choosing an HRMS software development company
Ask candidates how they test payroll. The right answer involves parallel runs: process at least one or two real payroll cycles in the new system alongside the old one and reconcile every payslip before switching. Ask how statutory changes are handled after go-live, and who maintains the rule tables.

Frequently asked questions
Should payroll be the first module we build?
Not always. Many companies start with employee records, attendance and leave, keep payroll on an existing tool, then move payroll once data quality is proven.
Can a custom HRMS include an employee mobile app?
Yes. Attendance, leave requests, payslips, tax declarations and approvals work well on mobile, and a cross-platform framework such as Flutter keeps Android and iOS in step.
How do we migrate historical payroll data?
Migrate year-to-date figures accurately because tax calculations depend on them. Older history can often be archived and kept searchable rather than fully migrated.
How is a custom HRMS scoped and quoted?
By modules, workforce complexity, number of entities and states, integrations and compliance needs. Once discovery has mapped those, we share a fixed-milestone proposal instead of quoting from a feature list.
